The Classic Board Exam Trap

Examiners will give you a short DNA sequence and ask you to identify the complementary strand. The trick is that standard scientific convention requires all DNA sequences to be written left-to-right from 5' to 3'. If they give you a sequence, you can't just swap the letters; you have to swap the letters and flip the whole thing backward to match the multiple-choice options.

How to Solve the Sequence Question in 3 Steps:

Question: What is the complementary sequence to 5' - A G T C - 3'?

  • Step 1: Write the direct complementary letters below it.

    (A T, G C, T A, C G)

  • Step 2: Add the opposite directional numbers.

    Your raw answer is: 3' - T C A G - 5'

  • Step 3 (The Flip): Because the multiple-choice answers will all be written starting with 5', you must read your raw answer backward from right to left.

Why is cDNA so important for the boards? (The "Intron" Rule)

Human DNA is full of "junk" genetic code called ‘blank’. Before mRNA leaves the human nucleus, it splices (cuts out) all the junk introns, keeping only the important coding regions (Exons).

  • Therefore, mature mRNA has no ‘blank’.

  • Because cDNA is made directly from mature mRNA, cDNA contains absolutely no ‘blank’.

cDNA: Clinical Application

If a pharmaceutical company wants to force a bacteria to produce human insulin, they cannot just inject regular human DNA into the bacteria. Bacteria are simple; they do not have the machinery to cut out human introns, so they would produce garbage protein. Instead, scientists inject the bacteria with human cDNA. Because the cDNA has already had the junk removed, the bacteria can read it perfectly and pump out pure human insulin.

The Pharmacology Tie-In: Reverse Transcriptase Inhibitors

You cannot talk about complementary DNA and Reverse Transcriptase without bringing up HIV/AIDS pharmacology. HIV is a retrovirus; it carries its genetic code as RNA. When it infects a human cell, it uses its own Reverse Transcriptase enzyme to build viral cDNA, which it then permanently inserts into the human's DNA.

To stop HIV, we use drugs that cripple this exact process.

NRTIs (Nucleoside Reverse Transcriptase Inhibitors)

The Drugs: Zidovudine (AZT), Tenofovir, Lamivudine, Abacavir.

  • Mechanism of Action (The "Fake Brick" Hack): These drugs look exactly like normal DNA nucleotides (A, T, C, or G), so the virus accidentally picks them up to build its cDNA. However, these fake bricks are missing a crucial chemical hook on their bottom (the 3'-Hydroxyl group).

  • The Result: Once the fake brick is inserted, the enzyme cannot attach the next piece. The chain is permanently broken. This is called Chain Termination.

  • The Drugs: Efavirenz, Nevirapine.

  • Mechanism of Action: These do not act as fake bricks. Instead, they act like a club, binding directly to the Reverse Transcriptase enzyme itself and physically warping its shape so it stops working (allosteric inhibition).

Efavirenz

is notorious for causing vivid, bizarre dreams and central nervous system disturbances (dizziness, insomnia) that usually resolve after a few weeks of therapy. It is also strictly contraindicated in the first trimester of pregnancy.
