I thought the end of the book was appropriate because John had gone off the deep end. The one hiding place he had that finally gave him peace and quiet was ruined and therefore so was his life. I wouldn't have ended the book any differently because the suicide showed the extent of the torture the New World imposes on anyone that is different. It exemplifies the phenomenon of everyone in the "civilized world" seeing nothing wrong while a few individuals cannot tolerate the horrible environment in which they live.
