Aminokyseliny a jejich vlastnosti (Amino Acids and Their Properties)

  • Obecný strukturní vzorec ɑ-aminokyseliny (General structural formula of ɑ-amino acid): A central carbon atom bonded to an amino group (−NH2-NH_2), a carboxyl group (−COOH-COOH), a hydrogen atom (HH), and a distinctive side chain (R group).

  • Rozdíl mezi D a L aminokyselinou (Difference between D and L amino acids): L-aminokyseliny mají na chirálním uhlíku – NH2 skupinu vlevo, D-aminokyseliny vpravo (L-amino acids have the −NH2-NH_2 group on the left of the chiral carbon, D-amino acids on the right).

  • Počet základních stavebních aminokyselin (Number of basic building amino acids): Základních stavebních (=proteinogenních) aminokyselin je 20. V bílkovinách se nacházejí pouze L- aminokyseliny (There are 20 basic building (=proteinogenic) amino acids. Only L-amino acids are found in proteins).

ɑ, β, γ, δ a ε aminokyseliny

  • Poloha aminokyseliny vůči -COOH skupině (Position of amino acid relative to -COOH group): Písmeno udává polohu aminokyseliny vůči -COOH skupině. ɑ na uhlíku hned vedle -COOH skupiny. β na druhém, γ na třetím, δ na čtvrtém a ε na pátém (The letter indicates the position of the amino acid with respect to the -COOH group. ɑ on the carbon next to the -COOH group. β on the second, γ on the third, δ on the fourth and ε on the fifth).

Peptidická vazba (Peptide bond)

  • Vznik (Formation): Vytváří se kondenzací skupiny -OH z karboxylu jedné a atomu H z aminoskupiny druhé molekuly aminokyseliny za současného odštěpení molekuly vody (It is formed by condensation of the -OH group from the carboxyl of one and the H atom from the amino group of the second amino acid molecule with the simultaneous elimination of a water molecule).

Esenciální aminokyseliny (Essential amino acids)

  • Definice (Definition): Esenciální aminokyseliny neboli nepostradatelné jsou ty, které si organismus nedokáže syntetizovat a musí je přijímat v potravě (Essential or indispensable amino acids are those that the organism cannot synthesize and must be ingested in food).

  • Příklady (Examples): Pro člověka jsou to tyto: isoleucin, leucin, lysin, methionin, fenylalanin, threonin, tryptofan a valin (For humans, these are: isoleucine, leucine, lysine, methionine, phenylalanine, threonine, tryptophan and valine).

Eukaryotická buňka (Eukaryotic cell)

  • Základní stavba (Basic structure): Eukaryotické buňky jsou mnohem větší než prokaryotické a mnohem složitější. Obsahují řadu vnitřních membránových systémů členících buňku na množství oddělených prostorů zvaných kompartmenty (Eukaryotic cells are much larger and more complex than prokaryotic cells. They contain a number of internal membrane systems dividing the cell into a number of separate spaces called compartments).

    • Jádro (Nucleus): Hlavní řídící centrum buňky ohraničené dvojitou biomembránou (karyotekou) s póry. V něm se nachází jadérko, kde probíhá proteosyntéza (The main control center of the cell is bounded by a double biomembrane (karyotheca) with pores. It contains the nucleolus, where protein synthesis takes place).
    • Semiautonomní organely (Semiautonomous organelles): Organely, které si některé pochody řídí samy. Mají vlastní DNA (Organelles that control some processes themselves. They have their own DNA).
      • Mitochondrie (Mitochondria): Energetické centrum buňky, ohraničené dvojitou biomembránou, DNA mitochondrií se dědí po matce (The energy center of the cell, bounded by a double biomembrane, mitochondrial DNA is inherited from the mother).
      • Leukoplasty (Leukoplasts): Většinou obsahují barviva (Mostly contain dyes).
        • Chloroplasty (Chloroplasts): V rostlinných buňkách, obsahují chlorofyl, fotosyntéza (In plant cells, contain chlorophyll, photosynthesis).
        • Chromoplasty (Chromoplasts): Obsahují různá barviva rozpustná v lipidech (Contain various lipid-soluble dyes).
        • Amyloplasty (Amyloplasts): Neobsahují barviva, ale jsou to odumřelé buňky sloužící jako zásobárny škrobu (Do not contain dyes, but are dead cells used as starch stores).
        • Proteinoplasty (Proteinoplasts): Stejné jako amyloplasty až na to, že se zde ukládají bílkoviny (The same as amyloplasts except that proteins are stored here).
    • Ostatní organely (Other organelles): Nejsou semiautonomní, nemají vlastní DNA (Not semiautonomous, do not have their own DNA).
      • Endoplazmatické retikulum (Endoplasmic reticulum): Systém kanálků a váčků vytvořených z membrán, známe hladké a drsné, drsné se liší přítomností ribozomů (poté zde probíhá syntéza bílkovin), na hladkém ER probíhá syntéza cukrů a lipidů (A system of tubules and vesicles formed from membranes, we know smooth and rough, rough differ in the presence of ribosomes (then protein synthesis takes place here), smooth ER synthesizes sugars and lipids).
      • Golgiho aparát (Golgi apparatus): Zde se dále zpracovávají látky z ER a také slouží k transportu látek, které se doškrcují v malých váčcích (Here, substances from the ER are further processed and also serve to transport substances that are pinched off in small vesicles).

Prokaryotická buňka (Prokaryotic cell)

  • Základní stavba (Basic structure): Jsou to malé a relativně primitivní buňky jednobuněčných organismů (They are small and relatively primitive cells of unicellular organisms).

    • Membrány (Membranes): Mají jediný membránový systém, buněčnou membránu, která je většinu obklopena pevnou buněčnou stěnou (They have a single membrane system, a cell membrane, most of which is surrounded by a rigid cell wall).
    • Jádro a organely (Nucleus and organelles): Jádro ani jiné buněčné organely nejsou ohraničené membránou (Neither the nucleus nor other cellular organelles are bounded by a membrane).
    • Příklady (Examples): Jsou to například sinice a bakterie (These include cyanobacteria and bacteria).

Ninhydrin

  • Použití (Use): Ninhydrinová reakce se používá k chromatografické analýze směsí aminokyselin a také při výzkumu struktury bílkovin (The ninhydrin reaction is used for chromatographic analysis of amino acid mixtures and also in protein structure research).

Ellmanovo činidlo (Ellman's reagent)

  • Použití (Use): Ke stanovení koncentrace bílkovin stanovením dostupných thiolových skupin (To determine the concentration of proteins by determining available thiol groups).

Oligopeptid, Polypeptid

  • Oligopeptid: Je označení pro peptidy skládající se z 2-10 aminokyselin (Is the designation for peptides consisting of 2-10 amino acids).

  • Polypeptid: Je označení pro peptidy skládající se z 11-100 aminokyselin (Is the designation for peptides consisting of 11-100 amino acids).

Protein

  • Definice (Definition): Protein je molekula složená z jednoho nebo více polypeptidových řetězců (A protein is a molecule composed of one or more polypeptide chains).

    • Syntéza (Synthesis): První část proteosyntéza probíhá v jádře a druhá část probíhá v cytoplazmě na ribozomech (The first part of protein synthesis takes place in the nucleus and the second part takes place in the cytoplasm on ribosomes).

Struktura proteinů (Protein structure)

  • ɑ-helix (helikální) = uspořádání polypeptidového řetězce do pravotočivé šroubovice, kde závity šroubovice jsou stabilizovány vodíkovými vazbami a postranní řetězce směřují vně šroubovice (arrangement of the polypeptide chain into a right-handed helix, where the turns of the helix are stabilized by hydrogen bonds and the side chains point outside the helix).

  • Skládaný list = spojení mnoha rovnoběžných bílkovinných makromolekul do tvaru, který připomíná složený list papíru. Makromolekuly jsou spojeny přes intramolekulární vodíkové vazby, kde postranní řetězce směřují nad a pod rovinu skládaného listu (joining of many parallel protein macromolecules into a shape that resembles a folded sheet of paper. The macromolecules are linked via intramolecular hydrogen bonds, where the side chains point above and below the plane of the folded sheet).

Reverzibilní a ireverzibilní denaturace proteinu (Reversible and irreversible denaturation of protein)

  • Vratná denaturace (Reversible denaturation): Pokud se jedná o reverzibilní denaruraci (vratnou) může být bílkovina obnovena procesem renaturace (In reversible denaturation, the protein can be restored by the process of renaturation).

  • Nevratná denaturace (Irreversible denaturation): U ireverzibilní denaturace je bílkovina nevratně poškozena (In irreversible denaturation, the protein is irreversibly damaged).

Terciální a kvartérní struktura proteinu (Tertiary and quaternary structure of protein)

  • Terciální struktura (Tertiary structure): Představuje uspořádání ɑ-helixu a skládaného listu v prostoru. Nejtypičtější je globulární nebo fibrilátní tvar. Jednotlivé části řetězce jsou k sobě vázány disulfidickými vazbami (Represents the arrangement of ɑ-helix and beta-sheet in space. The most typical is the globular or fibrillar shape. The individual parts of the chain are linked to each other by disulfide bonds).

  • Kvartérní struktura (Quaternary structure): Objasňuje výstavbu molekul bílkovin jednotlivých polypeptidových řetězců tzv. podjednotek, které spolu nejsou spojeny peptidickými vazbami (Explains the structure of protein molecules of individual polypeptide chains called subunits, которые вместе не соединены пептидными связями).

Biuretová reakce (Biuret reaction)

  • Princip (Principle): Biuretová reakce se používá k důkazu přítomnosti peptidové vazby. Do roztoku přidáme roztok síranu měďnatého a hydroxidu sodného, pokud je ve vzorku přítomny bílkoviny pozorujeme změnu zbarvení do fialova v důsledku tvorby komplexní sloučeniny Cu2+Cu^{2+} s peptidovými vazbami. Reakce je pojmenována podle biuretu, který touto reakcí lze dokázat. Biuret vzniká zahříváním močoviny (The biuret reaction is used to detect the presence of a peptide bond. If we add a solution of copper sulphate and sodium hydroxide to the solution, if proteins are present in the sample, we observe a change in color to purple due to the formation of a complex compound of Cu2+Cu^{2+} with peptide bonds. The reaction is named after biuret, which can be detected by this reaction. Biuret is formed by heating urea).

Nukleové kyseliny (Nucleic acids)

  • Význam (Significance): NK jsou makromolekulární sloučeniny, které v sobě nesou zakódovanou genetickou výbavu organismu. V této výbavě jsou obsaženy informace nezbytné pro řízení všech životních procesů. Zajišťují jak uložení těchto informací, tak jejich přenos a vlastní uplatnění. Genetická informace je uložena v molekulách DNA, ve kterých jsou uchovávána a přenášena na potomstvo (dědičnost). Uplatnění genetické informace spočívá v tvorbě proteinů  proteosyntéze, kterou zajišťuje RNA (NA are macromolecular compounds that carry the encoded genetic makeup of the organism. This equipment contains information necessary to control all life processes. Ensures both storage of this information, their transfer and their own application. Genetic information is stored in DNA molecules, in which they are stored and transmitted to offspring (heredity). The application of genetic information consists in the formation of proteins  protein synthesis, which is provided by RNA).

ATP

  • Funkce (Function): ATP = adenosintrifosfát. Jedná se o látku složenou z adeninu a ribózy (dohromady označované jako adenosin) a zbytku kyselin fosforečné (fosfát). ATP je zdrojem energie pro všechny děje v organismu. Je schopná energii uschovat, pokud je jí nadbytek nebo naopak ihned poskytovat pokud jí je nedostatek. Energii do organismu uvolňuje při rozkladu ATP na ADP (adenosindifosfát) (ATP = adenosine triphosphate. It is a substance composed of adenine and ribose (together referred to as adenosine) and the rest of phosphoric acid (phosphate). ATP is the source of energy for all processes in the body. It is able to store energy if there is too much of it or, conversely, to provide it immediately if there is a shortage of it. It releases energy into the body when ATP is broken down into ADP (adenosine diphosphate)).

Primární struktura DNA a RNA (Primary structure of DNA and RNA)

  • Popis (Description): Primární struktura u obou nukleových kyselin je tvořena bází, cukrem a fosfátem. Základními bázemi u DNA jsou adenin, thymin, guanin a cytosin. U RNA jsou to adenin, uracil, guanin a cytosin (The primary structure of both nucleic acids consists of a base, a sugar and a phosphate. The basic bases in DNA are adenine, thymine, guanine and cytosine. In RNA, these are adenine, uracil, guanine and cytosine).

Nukleotid a nukleosid (Nucleotide and nucleoside)

  • Nukleosid (Nucleoside): Skládá se z dusíkaté báze se sacharidem (pentózou) (Consists of a nitrogenous base with a saccharide (pentose)).

  • Nukleotid (Nucleotide): Složen z dusíkaté báze, sacharidu (pentózy) a fosfátu (zbytek od kyseliny fosforečné) (Composed of a nitrogenous base, a saccharide (pentose) and a phosphate (residue from phosphoric acid)).

Sekundární metabolismus (Secondary metabolism)

  • Definice (Definition): Jedná se o metabolismus, využívající pro látkovou přeměnu speciální cesty. Těmito cestami jsou cesty, probíhající jen v určitých druzích či jen v určitých fázích jejich vývoje, v jednotlivých tkáních nebo skupinách buněk. Vzniklé produkty označujeme jako sekundární metabolity. Příkladem mohou být rostlinná barviva, sexuální vábící látky u živočichů, antibiotika, živočišné a rostlinné hormony… (This is a metabolism that uses special pathways for material conversion. These pathways are pathways that occur only in certain species or only in certain phases of their development, in individual tissues or groups of cells. The products formed are called secondary metabolites. Examples include plant dyes, sexual attractants in animals, antibiotics, animal and plant hormones…).

Fotosyntéza (Photosynthesis)

  • Princip (Principle): Fotosyntéza je proces přeměny světelné energie na energii chemickou (jedná se o nejdůležitější biochemický proces na planetě Zemi). Probíhá ve 2 fázích – světelné a temnostní. Při světelné fázi dochází k zachycování energie fotonů ze slunečního záření a přeměna na energii chemickou. Zisk ze světelné fáze je ATP, NADPH2, ½ O2. ATP a NADPH2 jsou dále využity ve fázi temnostní. Principem temnostní fáze je fixace CO2 na organickou látku za vzniku sacharidu (nejznámější je Calvinův cyklus) (Photosynthesis is the process of converting light energy into chemical energy (this is the most important biochemical process on planet Earth). It takes place in 2 phases – light and dark. In the light phase, the energy of photons from solar radiation is captured and converted into chemical energy. The gain from the light phase is ATP, NADPH2, ½ O2. ATP and NADPH2 are further used in the dark phase. The principle of the dark phase is the fixation of CO2CO_2 to an organic substance to form a saccharide (the best known is the Calvin cycle)).

Konformace DNA (DNA Conformations)

  • Formy (Forms): Formy konformace DNA se liší hustotou závitů, směrem otáčení šroubovice a také mírou hydratace. Rozlišujeme 3 formy konformace – B-forma, A-forma, Z-forma (The forms of DNA conformation differ in the density of turns, the direction of helix rotation, and also the degree of hydration. We distinguish 3 forms of conformation – B-form, A-form, Z-form).

    • B-forma (B-form): Nejběžnější forma, která se vyskytuje v buňkách a roztoku za běžných podmínek. Šroubovice je pravotočivá, páteř vytváří deoxyribóza-fosfát, báze směřují směrem dovnitř, na 1 závit připadá 10 párů nukleotidů. Na povrchu jsou znatelné 2 žlábky – major a minor (The most common form found in cells and solution under normal conditions. The helix is right-handed, the backbone is deoxyribose-phosphate, the bases point inwards, there are 10 pairs of nucleotides per turn. There are 2 grooves visible on the surface – major and minor).
    • A-forma (A-form): Vzniká částečnou dehydratací B-formy. Vyskytuje se při vyšších koncentracích nebo v přítomnosti alkoholu, u hybridních DNA-RNA struktur nebo zdvojených RNA struktur. Šroubovice je pravotočivá, má 11 bází na 1 závit a jejich roviny jsou vychýlené o 20˚ (Formed by partial dehydration of B-form. Occurs at higher concentrations or in the presence of alcohol, in hybrid DNA-RNA structures or duplicated RNA structures. The helix is right-handed, has 11 bases per 1 turn and their planes are tilted by 20˚).
    • Z-forma (Z-form): Jako jediná má levotočivou šroubovici. Vyskytuje se při vyšší iontové síle a vždy jen v určitém úseku DNA. Má 12 nukleotidů na 1 závit a jediný hluboký žlábek (Has the only left-handed helix. Occurs at higher ionic strength and always only in a certain section of DNA. It has 12 nucleotides per turn and a single deep groove).

Rozdíly mezi DNA a RNA (Differences between DNA and RNA)

  • DNA: deoxyribonukleová kyselina (deoxyribonucleic acid).

    • Funkce (Function): Hlavním funkcí DNA je uskladnění genetické informace. Je tvořena dvěma řetězci nukleotidů  vytváří vlákno dvoušroubovice. Je uložena v jádru buňky (ale i v mitochondriích nebo chloroplastech) a je vázána na histony jako součást chromozomu. V pořadí bází v její molekule je kódována primární struktura bílkovin. V DNA se k sobě komplementárně váže adenin a thymin (The main function of DNA is to store genetic information. It consists of two chains of nucleotides  creates a double helix strand. It is stored in the cell nucleus (but also in mitochondria or chloroplasts) and is bound to histones as part of the chromosome. The order of bases in its molecule encodes the primary structure of proteins. In DNA, adenine and thymine bind complementarily to each other).
  • RNA: ribonukleová kyslelina (ribonucleic acid).

    • Funkce (Function): Jejím hlavním úkolem je proteosyntéza. Je tvořena v několika typech  m - RNA, r- RNA, t – RNA. RNA je tvořena pouze jedním vláknem. Vyskytuje se především v ribozomech, ale i volně nebo vázaně v endoplazmatickém retikulu. Na adenin se místo thyminu váže uracil (Its main task is protein synthesis. It is formed in several types  m - RNA, r- RNA, t – RNA. RNA consists of only one strand. It occurs mainly in ribosomes, но также свободно или связано в эндоплазматической сети. Uracil binds to adenine instead of thymine).

Různé RNA (Different types of RNA)

  • m-RNA (mediátorová, informační) (messenger RNA, informational): Nese informaci o primární struktuře proteinu (o pořadí aminokyselin) (Carries information about the primary structure of a protein (the order of amino acids)).

  • r-RNA (ribozomální) (ribosomal RNA): Tvoří stavební složku ribozomů, na kterých syntéza bílkovin probíhá. Slouží také jako katalyzátor aktivity ribozomu (Forms the building block of ribosomes, on which protein synthesis takes place. It also serves as a catalyst for ribosome activity).

  • t-RNA (transferová) (transfer RNA): Přenáší AMK z cytoplazmy na místo syntéz bílkovin (ribozomy), kde jsou spojovány do polypeptidických řetězců. Pro každou AK existuje alespoň 1 tRNA (Transfers AMKs from the cytoplasm to the site of protein synthesis (ribosomes), where they are linked into polypeptide chains. There is at least 1 tRNA for each AA).

Oxidativní fosforylace (Oxidative phosphorylation)

  • Definice (Definition): Oxidativní fosforylace je proces, při kterém dochází ke tvorbě ATP při přenosu elektronů z NADH a FADH2 na kyslík přes řadu přenašečů elektronů. Takto vzniklá energie je hlavním zdrojem energie pro aerobní organismy (Oxidative phosphorylation is the process by which ATP is formed during the transfer of electrons from NADH and FADH2 to oxygen via a series of electron carriers. The energy produced in this way is the main source of energy for aerobic organisms).

Transaminace a dekarboxylace (Transamination and decarboxylation)

  • Transaminace (Transamination): Chemická reakce, při které dojde k výměně aminokyseliny za oxokyselinu (Chemical reaction in which an amino acid is exchanged for an oxo acid).

  • Dekarboxylace (Decarboxylation): Chemická reakce, při které dochází k odštěpení CO<em>2CO<em>2 z karboxylové skupiny (Chemical reaction in which CO</em>2CO</em>2 is cleaved from the carboxyl group).

Enzymy (Enzymes)

  • Význam (Significance): Enzymy jsou proteiny, specializované vykonávat funkci biologických katalyzátorů. Řídí většinu biochemických procesů v organismu, urychlují reakce, jsou specifické jak pro určité reakce, tak pro struktury přeměňovaných substrátů, také dokáží pracovat při nízkých teplotách, tlaku a pH (Enzymes are proteins specialized to perform the function of biological catalysts. They control most biochemical processes in the body, accelerate reactions, are specific for both certain reactions and the structures of the substrates being converted, and can also work at low temperatures, pressures and pH).

  • Třídy enzymů (Enzyme classes):

    • Jednoduché (Simple): Mají pouze bílkovinnou část (Have only the protein part).
    • Složené (Complex): Obsahují bílkovinnou i nebílkovinnou část (tzv. kofaktor), bez kterého je bílkovinná část nefunkční (Contain both protein and non-protein parts (the so-called cofactor), without which the protein part is non-functional).

Kofaktor (Cofactor)

  • Definice (Definition): Je nízkomolekulová neaminokyselinová struktura, která spolu s řetězcem aminokyselin (tedy s bílkovinou) tvoří tzv. složené enzymy (holoenzymy). Kofaktory jsou nezbytně nutné pro funkci daného enzymu, bez kofaktoru nemá tento enzym žádnou aktivitu, je tedy nefunkční. Hlavní funkcí kofaktoru je přenos atomů, skupin atomů nebo elektronů při biochemické reakci (It is a low molecular weight non-amino acid structure that, together with the chain of amino acids (i.e. protein), forms the so-called complex enzymes (holoenzymes). Cofactors are indispensable for the function of the enzyme, without a cofactor the enzyme has no activity, so it is non-functional. The main function of a cofactor is to transfer atoms, groups of atoms or electrons in a biochemical reaction).

  • Prostetická skupina (Prosthetic group): Je kofaktor, který je na bílkovinnou část vázán pevně. Jedná se stabilní součást molekuly (např. hem, FAD). Může být tvořena organickou nebo i anorganickou látkou, typicky iontem kovu (železo, hořčík, …). Návrat to původního stavu (regenerace) probíhá při reakci se 2 substráty krátce po sobě, přičemž obě reakce katalyzuje tentýž enzym (A cofactor that is tightly bound to the protein part. It is a stable component of the molecule (e.g. heme, FAD). It can be made up of an organic or even an inorganic substance, typically a metal ion (iron, magnesium, …). Return to the original state (regeneration) occurs when reacting with 2 substrates shortly after each other, with both reactions being catalyzed by the same enzyme).

  • Koenzym (Coenzyme): Je kofaktor, který je na bílkovinnou část vázán jen slabě, může se tedy snadno oddělit (př. NAD+,NADP+NAD^+, NADP^+). Koenzym proto může mezi různými apoenzymy volně přecházet. Jejich hlavní úlohou je přenos atomů, jejich skupin, nebo samotných elektronů mezi odlišnými enzymy, čímž zajišťují spřažení 2 biochemických reakcí, prováděné různými enzymy. Regenerace probíhá při přechodu zreagovaného koenzymu na jiný apoenzym a tam reaguje s dalším substrátem, čímž se regeneruje (A cofactor that is only weakly bound to the protein part and can therefore be easily detached (e.g. NAD+,NADP+NAD^+, NADP^+).
